There is one off the shore of lilycove city and there is an underwater one south of the island where tate and liza are gym leaders under water

I think you are talking about the seafloor cavern underneath Sootopolis. You must use dive to go underwater, and you should come across a cave. Just surface there and you will be in the base.

I don't think you need to find there base on Pokemon Ruby,but team Magma is on the monutain where you go up that ski left.

After you finish at Mt. Pyre, fly to Slateport City and go to the submarine place and Captain Stern will be interviewed. Talk to him and then Team Magma will steal the submarine then fly to Lilycove city and surf in the water to the far right and go up and you'll see a cave go inside and there's Team Magma's base.
