Hi, I have defeated the Pokemon league. Can someone give me tips on catching the rare/ legendary pokemon? I have used my Master Ball on Groudon. Where can I get Rocksmash, thunderstones(and other stones as well) and timer balls?

Its best to use youe master ball on Reyquaza or Latios but since you used it...

Reyquaza: Make the battle last then use timer balls
Latios: Weaken it, then the next time you see it use a golbat with mean look. The rest is up to you
Regis: Use ultra balls or timer balls

To catch Rayquaza, you have to have Ultra Balls and Timer Balls with you. Try weaking it until it has very low HP. Use an Ultra Ball. If it doesn't work, let the battle be extensive and use a Timer Ball after a while.
How did you advance in the game without Rock Smash?
To get Thunderstones, find Yellow Shard on the sea floor.

Well really you shouldn't of used the master ball on groudon you should of caught groudon with an ultra ball and caught raquaza with the master ball. Anyway to get the thunder stones and all that you find special shards and give the to the something master(i can't remember his name) and he makes them for you. To get rocksmash go to mauville city and down the bottom right corner their is a house go into the house and this guy gives you rocksmash, you can get timer balls from pokemart

You could catch groudon and rayquaza without master ball. Try to have a garadouse and slaking in your party as well as skarmory to catch rayquaza. Make sure sure they are leveled up to at least 50 for slaking, 55 skarmory and garadouse and at least someone in your party to have muddy water move and thunder and ice beam so you could paralize rayquaza and make it's accuracy go bad and ice beam will take him down to red and has a chance of freezing him and if you get lucky than you might just be able to catch him with a regular pokeball or any pokeball really and similar with groudon
