Maybe your internal battery is dead

Maybe you need to update the berry program by linking it up with Pokemon leaf green or fire red

I don't know what happened but the same thing happened to me. I think it is called th berry glitch but I'm not sure. As well as the berries not growing none of the time based events happen like the lilycove department store's lottery.

I had the same berry problem after about 150 hours on my game...but there is a cure. Change locations! Im serious, don't plant any berries there for like a week, and it's like the soil refertilizes itself or something.
