Go to Slateport City. Talk to Captain Stern and then the Leader of Team Magma. After you do this, fly to Lilycove City and then surf to Team Magma's Base. The Storyline should then you lead you from there. After you defeat Team Magma's Leader, the Wailmer will be gone.
