After you have obtained the Sapphire, bring it to Celio on One Island. After you have fixed the Machine, you will gain access to Cerulean Cave.
Mewtwo can be found deep inside Cerulean Cave.

Bring it to Celio. You should be able to find him on One Island. Once you find him you should be able to mix the Machine, giving you access to Mewtwo. (Which can be found in Cerulean Cave which is now also given access too)
