Ruby - This one's easy. Head to Mt. Ember (on On Island) and beat the two Rocket Grunts. They'll give you a password to the Rocket Warehouse on Five Island and then scarper. Head into the cave they were guarding and continue along the passageways until you find the Ruby.

Sapphire - Obtaining this takes far longer. After obtaining the Ruby and handing it to Celio, head to Four Island and help Lorelei beat the Rocket Grunts in the Icefall Cave. After beating them, Lorelei will mention something about a base on Five Island.

Once you reach Five Island, enter Five Isle Meadow and defeat all the Rocket Grunts along the way. However, you only have one of the two passcodes, and the last Rocket Grunt should mention something about Six Island.

Head to Six Island. Once there, head south. Eventually, after navigating through the canyon (I forgot the name), you'll come across a strange door. Use Cut on the door, and it will open. You'll be in Dotted Hole. Use the Braille to figure out which hole to jump down each time, and you'll eventually reach a cave where the Sapphire is held. However, before you can reach it, a scientist will steal it and tell you he's trading it to Team Rocket. Before leaving, he gives you the second password to their base.

Back at Five Island, head to the base and enter the two passwords (you don't need to remember them - they'll be entered automatically when you examine the door). Go inside, and battle your way through all of the Rocket Grunts. Eventually, you'll reach a Rocket Executive (the same one who leads the Rockets in the Johto games). He's tough, but he shouldn't be too much trouble. After beating him, the Rockets will leave. Continue past where the Rocket Executive was standing and you'll meet the scientist again, who challenges you to a battle. Defeat him (he's easy), and he'll reluctantly give you the Sapphire.

Take the Sapphire back to Celio and you will be able to trade with Ruby, Sapphire and Emerald.
