The boss of Silph.Co gives you the Master Ball after you defeat Giovanni.

You can get the masterball by saving Silph. Co. Then talk to the president. You can only get it once so use it wisely.

In Saffron City go to the huge building in about the middle of the city you have to beat all of the Team Rocket guys and go through a hole teleportation things. Then after you beat Giovoni go talk to the guy on the couch he thankyou and give you the Masterball.
