Hi there.
You can first find the Sapphire gem at Dotted Hole, a ruin cave at the very south of Six Island. After using Cut on the door and reaching the very end, A Team Rocket Scientist will reveal that he has been following you and will steal the gem from you.
However, in return, he will give you a password to the Team Rocket Warehouse on Five Island. Since you should already have the first password from the grunts at Mt.Ember, you can then chase him back to the warehouse, where you will need to battle your way through to claim the Gem back.
