You get the running shoes after you get the first badge when you leave Pewter to the East one of Oak's assistants will give it to you.

You should get the running shoes after you have betten the first gym leader Brock then go out side the gym then head east and you will see a man in a white lab coat and he sais that you're mom as gid you a gift (the ift is the running shoes) hold b to run fast

After you beat Brock leave Pewter City.There a man will stop you and give you the shoes.Hope this helps.
