I don't think anything special or unique happens, just what normally happens when you beat the Elite Four.

Umm, to the best of my knowledge, absolutely nothing is what happens after you have defeated the Elite Four and their champion for the Twelfth time. I am not trying to sound rude so I apoligize in advance, but what were you expecting to happen after you defeated them again? You can battle them as many times as you want, nothing will change except for the Pokemon that you use to battle the Elite Four each time. There is a rumor going around that if you defeat the Elite Four and their champion Gary enough times, then their Pokemon will grow stronger. Of course, I cannot prove whether or not this is true, but I highly doubt that happening. After you defeat the Elite Four again, go explore the new Islands that appeared. There is more to do than fight the same people repeatedly you know.
