After Amata leaves the vault, finding her is a random encounter. She is usually getting attacked, and I would recommend saving her, since you two were life friends and some cool dialogue comes with it.

Nowhere in particular there is a small chance you will find her being interrogated by Enclave soldiers and even if you manage to kill all the soldiers she will still run away from you yelling it's all your fault
