Mothership Zeta???
When I went through mothership I didn't find any unique weapons so I didn't there were any but then I found out that there was...my question: is there any way to get the unique weapons once through the questline or maybe restarting the questline without starting a new game???

No once you finish you can't go back without starting the questline again by loading a save. You can find the weapon locations on the Fallout Wiki page.

You don't have to start a new game, but you would have to start the questline over. Just re-load the auto-save it does when you begin the quest.
