At the ending if you chose not to go in the purifier and make Elder Lyons go in, will you get to keep playing on that file?

No, unless you get the Broken Steel DLC, then you can continue off the game. If you don't get that, you can't.
Just don't go to the purifier, and do whatever you want from there.

NO, unless you have broken steel dlc. If you do have broken steel than you can still play. Other than that you can't continue anymore.
You could just no bother with the main story and try to find every quest and every weapon.
