Can anyone tell me why I can't walk, swim or fly to any of the areas i'd like to get to. Anti dragon zones on the cliffs, the harbor, two of te seed locations. Do I have to do things in a cetian order?

Firstly, you can only get rid of the boundaries once you have the power to become a Dragon. Secondly, you will need to remove these boundaries. To do this, see How do I shut down anti-dragon zones in Orobas Fjords?.
