Scrappy is at the Bazaar, he is owned by the guy who upgrades your shields, items, and such. Once you get to the part in the game where you need to move the windmills and blow air on them, and one is missing the wheel, talk to the guy standing near it and he'll tell you about a rumor he heard. Then go talk to the upgrade shop dude, he will tell you he needs an Ancient Flower to re-lubricate Scrappy. Give him that and you can use Scrappy whenever you need to.

SCRAPPER is at the Bazaar. When you must use the Gust Bellows to turn the windmills and have turned one, Gondo asks for an Ancient Flower. There is one at the very first Timeshift Stone you found. Give it to him to re-oil Scrapper, and dive to where you found a piece of the Earth Temple's Key.
