To collect them you need to buy the Sonar Collections Dock while playing as Michael. This property can be bought for $250,000 after completing 'The Merryweather Heist' story mission. The waste is normally picked up at the bottom of the ocean using a slow submarine which will always spawn at the dock. When you buy the docks you will get an app called 'Trackify' which is a radar that will point to the next collectable. When you find the final piece of nuclear waste you will get a $250,000 bonus.
