The answer is Porygon-Z and you find it in the oil feild hideout after you beat Darkrai.
The Porygon-Z is in the oil field hideout in the control room (the room with the 3 monitors). There is a save machine here and it is the room before you reach the library where you rescued Isaac from. Like zrm11 said, you can only get it after you defeat Darkrai.
