I beat dark bowser like a million times but it said I didnt beat him

Well remember that once you defeat Dark Bowser the game goes back to where you last saved it, so it'll be as if you never battled Dark Bowser yet. This is mainly done so you don't ever 'beat' the game, but you get to battle the boss over and over again.
Yeah... Can't really ever truly beat him. The game is made so you can actually fight him as many times as you want. This happens in Dream Team as wel.
