To get Gems you need to complete the achievements in the game (you can see a list of these by clicking the image of the clanperson on the left). These reward lots of Gems as they get harder and harder.
You can also get a few Gems for clearing obstacles around your village - rocks and bushes. The plants grow back after 8 hours, so there's a potentially unlimited supply of Gems there.
