You have to be knuckles or rouge and you dig into the garden ground and after a few trys you will dig up a pumpkin or skull.... You can only get skulls in the dark garden

You need to dig in the chao gardens for skulls and pumpkins.
Dark garden gives skulls while the other two give pumpkins.

You don't, you go in and dig. Dig in dark garden for skulls. And dig in any other garden for pumpkins.
