You can get them on the S.S Libra, Team Snagem's Hideout, and Chiper's secret hideout.

All chipers hideouts there will be at least one rare candy.

My Teddiursa picked up a rare candy, you know because of it's pickup ability. So I had four at one point. I think Meowth also picks things up too.

Completing battle CDs do the trick too, but only certain ones.

You can also find a rare candy in dr. Kaminko's basement
