Through the Game in certain areas or Buildings there are red Machines call PCs where you can Store pokemon and withdraw them, from that PC you are allowed to on the main menu of it select a option that is Save, Click that and you save your game.

Simple dude. Go to any Pokemon center and just use the PC. There should be an option of saving your game there. There should also be some "hidden" PCs around in the game, such as Reaglam Tower or Miror B's Hideout.
