You don't have to - eventually they will go away, but it does take a little while and they are quite a pain. Just keep dodging their attacks, it takes about 5 Super Missiles just to destroy one of them, which is 25 Missiles - so it's not worth it - keep avoiding them as best you can!

It's easiest to flip on the dark visor and charge up a shot with your dark beam. Then hit it with it and fire a missile at it.
