You'll have to make your way through Lon Lon Ranch and Lake Hylia. When you get to the north side of Minish Woods, just tread the trail (avoiding or killing enemies in your path as desired). You'll find a hut that has a witch, a cauldron, and a mushroom in it. Pick up the mushroom and talk to Syrup (the witch). It'll cost you forty rupees, but it'll get you the Pegasus Boots. At least, I think so.

In the forest where you can find the Master Sword there should be a mushroom there and the witch's house it above the castle/ruins on the bottom right.
