Why won't it let me equip some of the skills emerl learned?

You probably don't have enough skill points. To get skill points you need to get chaos emeralds or win battles against opponents. You get 1 if you lose your health bar at least once but win, 2 if you get hit at least once, but don't get your health bar depleted, 5 if you don't get hit at all. You get 10 if you get a chaos emerald.
