Nothing but the names of them, you'll also get exactly the same Pokemon on both of them too, so all the Pokemon which you can't find in one, you won't find in the other one.

Actually there is a small difference in them, in Pokemon Yellow Special Pikachu Edition, you can get a mini game, other than that they're exactly the same.
