Okay please tell me how you missed going back and laying on top of the animus, and doing any mission you want and being able to kill all the civilians you want after beatin the game. This may also help if you havent seen the credits yet go into your bedroom look in first person at the bed wall. You should see symbols if so you should get the credits if not... I have no idea how to help you.

Yeah, after you view the credits by going into your room and entering Eagle Vision with Y, you can go back and sit into the animus, allowing you to replay any level.
