Is the ending were they walk away the only ending or is there another ending?
Also is the pen key just used for the chicks computer or does it do something else?

When at the ending you go back to modern day and the two professors leave the lab, a way to go back and play is to go to your room and use eagle vision on the wall and you'll see some strange writing, then the credits will run and afterwards you are back at your room, go back to the animus and you can go back into it and play again for forgotten flags etc..

The pen is only used for Lucy's computer, but there is a second pen. It is at the part where the Dr. Wakes you up and is drinking coffee. After he leaves and he goes to look out the window, go up behind him and there will be a pen in his coat pocket that you can take. Just to add, you can go in the break room by reading the Dr.'s email and it will show the password for it. Inside that breakroom is a computer sitting on one of the tables that you can access.

Go to the room and look with the vision at the wall and then it ends. And the pen is used only to access the computer.

Wait until they leave. Go to your room and use eagle vision on the wall behind your bed. You can use the pen only for lucy's computer. You need to pickpocket dr.warren's pen during the game to use his computer. You can play the memories again.
