The last bomb is on the submarine, but not in the usual position. You need to go to the north side of the pool, push up against the railing, hit TRIANGLE to flip over, shimmy east until you are on the other side of the gate, hit TRIANGLE again to jump back up, and then finally walk onto the little platform there. You should be able to see the C4.

When you got Sensor B from Stillman, you will have to go down to Strut A where you entered inside the plant.
Make sure you equipped Sensor B.
Difficulty Locations
On Very Easy or Easy Mode: Bottom of the Submarine.
You have to be at south of the pool closer to spray, but do not drop into the pool.
On Normal Mode: In the Ceiling where the bugs are at the southwest corner in the room.
