If you are talking about the boat that goes to Liberty Island, you need the Liberty Pass to be able to go of that boat.
If you are talking about the boat that goes to Unity Tower, you can go on that boat at any time.
If you are talking about the Royal Unova, well, that's a little different. After you have defeated N and Ghetsis in N's Castle, you can go on the Royal Unova for 1,000 Dollars. During the Spring and Autumn, you can go on this ship from 5PM-8PM. During Winter, you can go on this ship from 4PM-7PM. During Summer, you can go on this ship from 7PM-9PM.
