Can you go to the PokeCenter and go to the union room and trade your Pokemon with Pokemon from a different version? Also, if this works, can you transfer items or is it only if it is traded through Pokemon black/white?

No. You can't trade your Pokemon from older versions at the union room. You need to go to route 15 after you defeat the elite four and go into the poke transfer lab. You will also need two ds systems in order to transfer your Pokemon from older versions by ds download play, but you can't transfer items and you can't transfer your Pokemon back to your older version. Union room is only for trades between black and white and you can transfor items too there.
You can trade Pokemon (with held items) between Black and White while using the union room and the GTS.
What is the machine the professor in the Poke Lab talks about that is always near completion?
I can't remember the name but it's a mashine that allows you to transfer Pokemon from older versions to Pokemon black or white. But once you transfer them to Pokemon white or black you can't transfer them back.But it's helpful though.
