Well, considering his Pokemon range from level 52 - 54, you're going to have to get near all your Pokemon to the level 50 range. Having Emboar at 67 isn't going to do much good when he pulls out the dragon types. However, that Zekrom will be able to take a few of them down. Just level grind a bit more, simple as that. Keep a few Revival Herbs with you to keep your fainted Pokemon at full health. :D

All you need to do is level up your weeker Pokemon I suggest use embore to draw out Pokemon then use zekrom to kill them

You may want to get rid of 1 of the raikous and put an exp share to help raikou level up thats what I did with my Pokemon hope I helped. Ps: be warned ghetsis has a hydreidgon so you could use zekrom for that

Probably doesn't help that you've trained up Emboar only, and kinda neglected the other ones.

If you're looking for some easy EXP, head for Route 10. Just before you head for the gates that lead to Victory Road, you'll notice an Ace Trainer, and a patch of grass below her. Ride around until shaky grass appears, and within that shaky grass you'll find Audino, who dishes out around 3000 EXP. I got my Pokemon to around Lv. 50 just by training there for a little while.
