Question for Pokemon Soul Silver
My friend does a lot of hacking and generating pokemon. He recently traded me all his Pokemon because his game starting freezing. I was wondering, since having all these Pokemon made his game freeze, since he traded them to me, will it mess up my game later on as well?

It just might. You can't really tell if these things will occur. However, if it happened to his game, it might happen to yours. Hacking Pokemon / Hacked Pokemon can hurt your game. If it were me, I would get rid of those Pokemon. I feel that they are too big of a risk.
