Go to the PC in the Pokemon Center and select Deposit, that will open up your party and within your party select the Pokemon you want to put into your PC box and select which PC box you want to put them in

Simply go up to the PC select deposit on a Pokemon, and that Pokemon is in the PC box that you placed it in. If you have six Pokemon in you party and you catch one more Pokemon it will be transfered into the first not PC box. Hope this helps
