When you are sneaking into the Pirates' Fortress (to retrieve the Zora Eggs there), keep going until you get to the area with the lookout post. Then climb up the ladder at the lookout, cross the bridge, and enter the room. Use your Bow and shoot the wasp nest. Then exit, and jump down to the stairs, and enter the leader's room. Open the chest inside, and you'll get the Hookshot.
You only can get the Hookshot after you get Epona back from the ranch.
If you have the Stone Mask (from using the Lens of Truth and giving a Red Potion to the invisible soldier on your way to Ikana Canyon), you can easily sneak past all the guards.

In the center of the Pirates Cove is a tower, shoot the guards then climb up the ladder, shoot the rest and cross the bridge and go through the door, a quick cutsceen will happen and then Tatl will tell you to shoot the Bee Nest through the bars, after all the Pirates leave jump down and go through the door at the top of the stairs, the Hookshot will be in the big chest.
