I'm trying to help my daughters out here. We returned to Hyrule after getting all of the triforce shards and enabled a portal that brings us back to the forsaken fortress. Now I'm lost as to what to do. I've been everywhere in the fortress but it is deserted ( except for rats and bats). Is there something we need to finish first, like making all of the whithering trees grow, because we skipped that part. I've also heard rumor of "Light arrows" which we do not have. Any clues would be greatly appreciated.

I know. You have to to make your way to the top of the fortress. You should fight the big bird up there(the one that captured Aryll).

I'm not exactly sure what part you are stuck at... I think you may be at the part where you went into Ganon's Castle (in Hyrule) and did a bunch of puzzles until your boat (King of Red Lions) comes. He then tells you to finish all of your errands and to jump into this black/purple looking portal in the water. Am I right? Is this the right part where you are at? If it is...

Here's what to do: At this point, there really is no return, so your boat is just basically saying "You're nearing the end of the game. If you want to complete any smaller quests in the game, (like make the whithering trees grow, or completing all of your sea chart treasure hunts) then go back to your world and finish them, because you will have no other chance to turn back after this."
If you don't care about those other side quests, then keep going. Want to know where to go from here? Here's where: Head to the opposite room of the one where your boat is in. (the one where he calls you through your green stone thing and says "Make sure you take note on the shape of the room and the floor to complete this puzzle.") Look around to see a small stone tablet sticking out of the ground. It'll say something like "My sword hilt of darkness will show you the way." I don't want to ruin the rest of the puzzle for you but here's where to go: JUMP DOWN INTO THE PIT; yeah it looks like a long fall, but that's where you're supposed to go!
