Well you get them by finding in the game like on the ground or when you hit stuff
What I do is...
1. Find spoils from enemies and sell them to Beedle...
2. Bet on minigames that are easy...
3. Be a sailor and pirate and find treasure!
The BEST WAY to get rupees is to learn the 'Song of Passing' which makes it go from day to night or vise-versa. How you learn it is you go to Windfall Island and at night theres a guy whos dancing at the grave stone, and show him your Waker, he'll teach you the song. Then you travel to Outcast Isle and use your Hookshot and go behind Link's house. Theres a tree behind his house which you can grab on to with the Hookshot. ( Its up high on a ledge so try to grab the bottom of the tree ) And there be a ledge on the left with a small little glass jar, if you break it you'll get a hundred rupees and you use the song of passing, and the jar will regenerate allowing you to break it again each time getting a hundred rupees...

Once you have the power bracelets go behind your grandmas house and there will be a ledge with a face bolder on it, move the boulder and fall down the hole and complete the whole thing. You get like 200 rupees and you can redo it as much as you want.
