If you played Sonic or Tails' story mode, you should remember when Eggman altered the shape of the Egg Carrier and you had to go through the Sky Deck to get up to the control room and change it back. To get the Sky Deck to reappear, go to the Control Room again and change the wings back into that formation. Just go through the hole in the wall again to complete the mission. However, you cannot change it back without going through the Sky Deck, and it will retain it's change when you leave, so make sure you change it back when you're done so you don't have to go through it again whenever you want to enter the Egg Carrier.

what about when you beat the game, the ship wont transform in the water. are you saying that we have to do them all at once the get all 3 medallions?

That is a pretty good point there..... I even tried to transform the egg carrier to get the sky deck, but, it didn't work for me either. And as for your second question, there is something in the menu that lets you do the sky deck again, therefore, you can get each mission done and get each medallion associated with said missions

I tried transforming the ship, and I still can't find it. I'm so sad :'(
And I need skunks for my chao garden, too.

After you change the form of the egg carrier, go inside of it and take the monorail.

the ones INSIDE the egg carrier. there are 2 green Sqaure platforms on each side of the egg carrier. stand in one of them and the Monorail appears.
