the real game master answered:

The seafloor cavern is just a little south of Mossdeep City but you'll have to use the HM Dive that you get Steven in his house. When you dive there will be a long path that goes down, just keep on going down until you see a door on the wall then go inside and you'll see the stolen sub and then dive back up to the surface and get ready to go in the seafloor cavern.
