Inflict an non-damaging Staus to Rayquaza and quickly damage him then throw Ultra Balls, I assume you're either saving your Master ball for Latias or already used it. But you have to be quick because he has Rest, and that heals damage and status. Or when he goes to sleep, with rest, you have 2 turns, have at him and on the third turn before he wakes up, throw an Ultra ball at him. Save right before you go up and challenge him, that way if you mess up, you'll be right there. You'll need a lot of Ultra Balls, but Rayquaza is worth it. Use Electric, Rock, Dragon, or low power Ice moves against Rayquaza. And if you happen to have a strong Pokemon with False Swipe, use that when he gets weaker, it will never kill Rayquaza. So staus, damage, and ultra balls, good luck.

When he is Frozen and in red health. Use a Master Ball.
