Sky Pillar can be found within Route 131. However, Rayquaza cannot be found in Sky Pillar until after you have defeated the Elite Four.

Actually after the crisis is solved you can go back and catch rayquaza before the elite 4

You can go after resting groudon or kyogre on ruby and sapphire but I can't find the entrance
