You can revive them in the Devon Corporation in Rustboro City. Give the fossil to the first scientist you'll see upon entering the 2nd floor. Exit and re-enter to get the revived pokemon.

Alright, I will tell you where you can go to revive your ancient Pokemon from his fossil. I believe that you can only bring your Pokemon back to the world of the living after you have gotten all eight Gym badges. You may also need to defeat the Elite Four although I am not that sure when the earliest time that you can revive a fossil may be. When you have gotten your fossil from the desert, take it to the Devon Corporation Headquarters in Rustboro City. Head inside the building and proceed to the second floor. You should see some scientists in there so talk to one of them mentions your fossil. Hand him the fossil and then leave the floor and go back down to the first floor. Go back up to the second floor and you should now receive your new Pokemon if you have a free space in your party.
