You can't. Bad Eggs are not really Pokémon Eggs, so they will never hatch. They usually only show up in the game as the result of using a cheating device such as a GameShark, although certain glithces can also create Bad Eggs. If you've got one, get rid of it. Like the name implies, it's bad.

To prevent, Put the bad egg in box 8 until it will mutate, becoming the boxes 8-14 will quarantine with bad eggs. Put your real pokemons in boxes 1-7.
