Where in the world is the fifth gym? Is it in the town where team rocket has taken over? If not where is it?

It's in Saffron City. And yes thats were the Team Rocket has taken over because of Devon Corporation.

Yes, you are correct, the 5th gym is in Saffron City. To get into Saffron City, here is what you do. Go to Celadon City, and buy a drink from the roof of the big department store. Doesn't matter which kind. Now, go talk to one of the guard that block you from entering Saffron, and they will take the drink, and let you through.
