Go to the weather institute and go to the man the gave you the castform upstairs and he will say something about having a drought or something like that then he will say what route to go to then you go to that route you will find on of them.
P.S. Use net balls on kyogre and ultra balls on groudon

After you beat the game talk to the guy in the weather intitute and he will say there is a drought or heavy rainfall on route 111,112etc. Then go there. If it is a drought a cave will appear. If it is raining you need a Pokemon with the move dive to go in a deep spot that appeared.

You need to beat elite4(and wallace at end),then go to the place where wallace was at first(may be differnt place but it's a cave on land somewhere)(Groudon),then to get kyorge you need to beat e4 and go to I belive it is the place under water in a cave (I think it's the cave where it first was sleeping).

Once you've defeated the Pok�mon League, go to the Scientist on the second floor of the Weather Institute. He'll tell you that heavy rains are on either Route 105, 125, 127, or 129. Go to the route he specifies and locate a dive spot that wasn't there before before the rains let up. Go down and you'll find Kyogre.
Once that's done, return to the Scientist and he'll tell you that either Route 116, 118, 114, or 115 is experiencing a drought. Go to the said route and locate a cave that wasn't there before before the sun fades, in which you'll find Groudon.
