You need to remove the Aquas from the Seafloor Cavern and deploy Rayquaza to Sootopolis City.

After you had found the the under water cavern and cleared it,Kyogre and Groundon should be fighting in stootptopilis,then,once you found Sky piller
Which is northeast of Pacifilodge town,get to the top then Rayquaza should fly away to Stootopilis and stop the fighting,then the doors to the last gym will be open.

You need to get Rayquaza to break up Kyogre and Groudon from fighting.
