To catch Kyogre and Groudon you must first beat the elite four. Once you do that go back to the Weather Institute and talk the guy in the second flour. He will either give you the route to catch Groudon or Kyogre. Once you catch the Pokemon to told you go back to him and he will tell you where to catch the other one.
I'll assume that you've defeated the Pok�mon League. Talk to the weatherman on the second floor of the Weather Institute; he will tell you the location of a monsoon. On that route you'll find a dive spot that'll take you to Kyogre.
On Route 127 it's by the sandbar with vegetation on which you find Carbos, or by the strips of rock on the western boundary of the route. On Route 129 it's by the long strp of rock on the southern boundary or between the rock strips by the Triathlete on the northern boundary.
On Route 125 it's in the bay on the west side of the Shoal Cave or along the eastern boundary. On Route 105 it's on the western boundary of the main path near the Petalburg Beach, or directly in front of the Island Cave.
Once you've captured or defeated Kyogre, go to the Scientist again and he'll locate a drought. Go to that location � Route 116, 114, 118, or 115. On Route 116 the cave in which Groudon resides is in the enclave where you pick up the Blackglasses, or on the mountain edge to the right of the entrance to the Rusturf Tunnel.
On Route 114 it's on the way up the crag to Meteor Falls or on the crest of the waterfall on the northern end of the route. On Route 115 it's near the patch of grass in which Jigglypuff is found; it's either on the lower level of the crag near the TM01 or on the higher level on the crest of the mudflow.
On Route 118 it's in either cliff on the banks of the creek.
