Sky Pillar is almost right next to Pacifilog town, surf to the right and avoid the trainers they just waste time, the entrance is up along the upper edge of the ocean with all the rocks. You'll come to a clearing surf through it to find an island with a cave. Go through it and you'll come out on top of the island and you will see Sky Pillar right in front of you. The first time you just run through it to wake Rayquaza up, the second time you have to have a Mach bike and alot of patience to get to it.

Once you have done that, all you do is travel to Pacifidlog (You don't have to go that far, but I suggest you reach the city first so you just fly back)... East of Pacifidlog is the Sky Pillar, where you'll find Rayquaza at the top. You don't need anything right now though. When you've taken care of the fighting between Groudon and Kyogre, you can return to the Sky Pillar, this time with a Mach Bike, and capture Rayquaza at Lv. 70.

If you told Wallace Rayquaza was in Sky Pillar fly or surf to Pacifidlog town and surf east of there. Then find and oppening in some rocks and find they sky pillar. At the top is Rayquaza. He will fly away to Sootopolis so fly there. Then an awesome cutscene occurs. Then go back to the sky pillar WITH he mach bike and get to the top. Your Pokemon will NOT be strong enough to fight it so use the master ball.

Yes, telling the guy "Sky Pillar" is exactly what you needed to do. Now, fly to Pacifidlog Town (or surf to it if you haven't yet been there, look on your map a lot and try to use it to help you) - then surf up from the town till you hit the wall/rocks. Surf right, away from Slateport on the map, and try to find a way up through the rocks (it is not far, so if you think you have gone too far, fly back to Pacifidlog Town and try again). It will lead to a cave. Go through it and you will end up facing a tower. Enter it - you are now in Sky Pillar. You may need the Mach Bike.

After Rayquaza has calmed down Groudon and Kyogre, you can go back there to catch him [you will definitely need the Mach Bike this time, as there are cracks in the tower's floor that you will need the Mach bike to get over]. YOU CAN CATCH RAYQUAZA BEFORE THE ELITE FOUR.

Hey there. Well to answer you question, you have to surf straight south from massdeep. Once you hit the rocks and there is no way to keep going south, you then swim west(left) and you will eventuall find pacifilog town. The sky pillar should be on route 131, which is the route right before you get to the town. Hope I helped.
