My question is how do you get into team aqua's base? And how do you breed pokemon?

What you do is put a Wailord first in your party and a Relicanth last in your party. Then you go in front to the place you read that at and press A. Read it then there will be a small earthquake. Congratulations!

1)Go to Slateport city(didn't they mention that?)and watch the boss steal the sub from Capt. Stern in the harbor. Now, Team Aqua is distracted and will leave the entrance unguarded-you can get inside now. Don't leave before you find the masterball!( a room with what looks like 4 pokeballs in it)
2)Breeding-check 2 Pokemon of opposite sex into daycare together, if they're of the same egg-group(like "ground" or "water 1" or "humanshape"or "bug", etc) and like each other(the guy out front will tell you how they're getting along), they may produce an egg you'll have to walk around with to hatch. There type will be the female, but you can pass on TM's from the father to the baby, and moves it would learn later in it's life earlier(when hatched), or any move both parents have, just about. Breed 2 of certain ones to get new types of Pokemon, or use the female and a compatable male(2 pikachus = a pichu!)and pass on moves to the baby it wouldn't learn yet if both parents have it. There's alot to it. I suggest checking the Supercheats walkthrough sections of any recent Pokemon game(R/S, FR/LG)and look for something about breeding or egg groups to learn more on the topic like how to breed the weaknesses out or strengths in, reuse moves or give them to pokes who wouldn't normallly get them, and other cool stuff. Breeding is the only way to get certain pokemon!
