Not in the Cave of Origin, but Kyogre in a dive area or Groudon in a cave on the route told by the scientist on the second floor of the Weather Institute and depending on whether rain or drought is present.
No, this time Kyogre/Groudon are not in the cave. There are other Pokemon inside there, though, so check it out anyway.(Follow Steven) Also, you'll talk to Wallace about Rayquaza there, he'll take you to the Sky Pillar when you follow him. To catch BOTH of the legendarys, you need to talk to a guy at the Weather Institute, and he'll tell you the location of a great drought(for Groudon) or a series of storms(for Kyogre) to go to and find the Terra Cave/Marine Cave. This is one of a few locations that the Pokemon will appear, if you don't find it quickly, the Pokemon will change it's location, and you'll have to look again. Be prepared with plenty of Ultra or Timer Balls as the fight will begin immediately, and if you don't catch it then, it will move to another place. You'll need surf & dive for Kyogre.
Hope this clears things up for you. Good Luck!
No when you beat the Elite Four go to the Weather Institute and talk to the owner there; He will speak of abnormal weather patterns, if he talks about a big downpour then that is where Kyogre is going to be; here are the locations Kyogre can be found at, but first you have to talk to the man to trigger the events the downpours will occur on either Routes 105, 125, 125, or, 129. Head to the to one of those Routes he tells you were it is raining hard go there use Dive(HM 8) and find Kyogre in a under sea cave. After you have gotten Kyogre next is Groudon, Groudon is not as hard to catch as Kyogre, talk to the man once again he will speak of intense sunlight this time; on Routes 114, 115, 116, or 118 he can be found on. You will only have a limited amount of time to get the two Pokemon once you talk to the man the timer starts, if you are not quick enough the Pokemon will move on for good; Groudon and Kyogre will both be at level 70 if and when you find them, save before battle.
No you can only catch kyrogue and groudon after you beat the Pokemon league and you don't find any of them in the cave of origin you find them in some type of cave deep in the sea.
